It's gotta be the latter because the main N64 emulators can run Paper Mario with no problems.

The fact that your "computer crashes" because of this, however, doesn't quite make sense.

Colleen: Why's that? Project 64 crashes my computer every time I try to play Vigilante 8 with Rice Video 5.6.0, and it also crashed it during Jet Force Gemini. So yes, it happens.

Well, in the case that it is indeed an emulator-specific problem (and if your computer crashes when you go into the Bowser battle, it sounds like it), you could try using 1964 instead I haven't tried playing Paper Mario in it yet, but it's worked for some games that Project64 couldn't emulate properly, (like Mystical Ninjas for example).

I haven't had any problems with my computer crashing in either Project64 or 1964 It could just with certain games though.

Crash as in the program or a hard boot of the PC?

1964 has Paper Mario marked down as completely playable but if it still crashes, it's most likely the rom.

Crash as in my entire computer reboots. Happens every time I try to play Vigilante 8 with that plugin, but I've not tried Jet Force Gemini a second time since that crash, so I don't know what triggered it then.

The computer rebooting itself usually means it's overheated or something REALLY fucked up. Too much stress on your graphics card is a good bet. (WinXP is set to reboot itself instead of showing a BSOD by default, and overloading your graphics card can crash it pretty well; it's happened to me a few times. )

It is on XP. Not that it's uncommon for one to screw everything up to where you need to reboot, but actually causing a BSOD or reboot is rather rare.

Yes, as Hyperhacker said before, XP machines usually don't crash unless something really goes wrong. I'd actually check to make sure your cooling system is working fine. It'd odd that it'd crash at pretty much the same place every time, though. Emulation isn't perfect though. Someone once overclocked a Genesis and tried to do the same thing with Gens and it actually broke his speakers simply due to the overload. Anyways, check your coolant. If you really want to, you can send me a save state near the crash so I can test it on my own system to make sure it's all fine. My AIM name is in my profile.
