Ooh, I love simulation-breakage in games! And I love the Mother series. Recently completed EarthBound 0... Anyway, you should edit some of the backgrounds to give the appearance of data flow, or glitchiness in general. And have some fourth-wall breaking plot too, that's always cool in my opinion.

A fourth-wall breaking element is a part of the game that references the real world; Not the one the characters exist in, but the one that you and I exist in. It's a good way to give the player a sudden sense of realism or to freak them out in general, if done right.
I remember when I first played MGS2, and the Colonel suddenly told me:
"Raiden, turn the game console off right now!"
"The mission is a failure. Cut the power right now."
Scary stuff.
Aaand I wouldn't try making new backgrounds unless you know how to hex edit well. Instead, try changing the graphics of some backgrounds to something more suitable, then use those backgrounds for your hack.

Well level textures can be extracted, and you can use 3D Via Printscreen if you really want the map models shown through the editor... That can be a good alternative until a model exporter for the editor is made (if ever.)
