I would like to recommend you to read this article. It will prove useful for later.
The Truth About Mana - Cool article about SoM development

I'm not sure how it will turn out to be useful, but that was an interesting read.

"Quantities, and now I really mean quantities of materials disappeared when the CD-format was discontinued, says Tanaka. We had to redo the game from scratch. I think almost half of what should have been there from the beginning had to be removed."

Just wow.

They said the content disappeared, but surely they must have made a backup or still have the old documentation of what was planned. I wonder who we would have to request to get it? I'd pay a lot of money for that!

I wonder how complete and playable the "longer" version was at its high point. Often, developers leave what is considered "glue" - transitions between story arcs, balancing, bugfixing - until the very last minute, and therefore they could well have considered the CD version pretty much complete while in reality there was no stretch of more than a few maps that you could play continuously anywhere in it - the Chrono Trigger beta releases come to mind.

I suppose I always figured this was the case. It is 650 MB versus the final 2 MB, after all. I wonder if any of these materials are still around somewhere.. it would be fun to cobble together a version of "what Secret of Mana could have been."

Sadly we'd probably much sooner find the half-finished dev copy of Earthbound 64 than any of this stuff.

I have heard that, many ideas for the prototype were reused in Chrono Trigger.
Funny enough, both games started as one and the same game.

http://www.gamefaqs.com/boards/950181-chrono-trigger/65153017
http://thefbe.com/chrono-trigger-and-secret-of-mana-originate-from-the-same-project/
http://www.squareenixmusic.com/features/liners/seikendensetsubox.shtml

If we were going to recreate the prototype and finish it, we better combine Chrono Trigger and Secret of Mana into one game again, assuming we all want to dare this approach.
Otherwise, we will expand Secret of Mana by injecting some of Chrono Trigger's plot and gameplay and change it so it fits in the game.

It is a shame though. When they opted for the iOS remake, they didn't include the cut material.

SoM and CT don't blend together well imo. If someone is going to recreate a "complete" SoM he first needs information about what exactly was cut out. Is there any information about this?
