In theory, yes, at least if you change some of the code by hand. Certain pirates have done it (as evidenced by the existence of an NES version of SMB2J). On the other hand, I have no idea whether any tool exists to do it automatically.

In fact, most of the code changes you'll need to make would probably relate to things like savegames -- Metroid went from Zelda-style "register your name" to a password system, along with its sister game Kid Icarus.

I'm not sure how loading of stuff is different from a NES, but that too might be a problem.

Most emulators support the FDS images directly... if your emulator doesn't support FDS or a mapper that seems to work in most other emulators, then You should consider a different emulator... not a big deal, they all interface pretty similarly.

Either way, this isn't just a simple change a value job, you'd need some kind of AI to do this automatically. It's a rather manual job.

There is actually a perfect FDS to NES conversion by loopy. Type in Google "loopy's NES SMB2J" and look out for his site (hosted by Comcast). It is perfect in that it is a replica of the FDS version, but on NES. It is MMC3. Don't settle for anything less such as poorly done NES pirate versions. If you need help hacking the NES version, ask me and I can assist you. --ShaneM
