I have an almost finished hack of SMB3 and wanted to change the graphics. I used Tile Layer Pro, saved the changes and the following things happened.

1-No graphics were changed

2-The rom was returned to how it used to be. Levels, maps(Thank goodness I copied it before I edited the graphics)

3-All of the colour palates I edited were returned to normal.

Do you have to edit the graphics before you start hacking the rom???

How can I fix this problem.

I remember having this problem many times. Did you try to edit levels/maps and GFX at the same time? That can cause the problem, as (maybe, I used YY-CHR) Tile Layer Pro may not reload the ROM when it's edited (by a level editor or other utility). You should reload the ROM in Tile Layer Pro first (and any other utilities you used that don't automatically reload the ROM) after you save it with a different editor before GFX editing, or vice verca.

Actually, YY-CHR doesn't reload when the file it's editing is changed, too, but YY-CHR has more features, and it's easier to use.

I think YY-CHR is better than Tile Layer Pro. I don't know why I still had it. My brother often uses Tiles from Mario All-stars and converted to the .bin files in Mario World.

TLP (and most tile editing programs) don't actually edit the palette data in the ROM. The palette you can edit is only really the palette that is used by the tile editing program to display the graphics with.
