1. I don't think you can. Just use a palette where you can clearly see all colors, and note that the first three are , White, Black normally in LM. For the transparent, use a color unused in the palette in YY-CHR (YY-CHR's palette, do this to see easier)
2. You need to SAVE the file.

I have a few more questions regarding Exgfx...
1. When I open an ExGfx file in YY-chr the pallette is different from the one in the game. How does one get them to display as they would in Lunar Magic?
2. If I add to one of the ExGfx files in YY-chr the additons dont show up in Lunar Magic, even when I do Graphics Bypass, like you are suposed to. How do I make the new things show up?
