Let's see.

I recall having nightmares about the nuclear meltdown in Maniac Mansion.

What else...the last escape sequence in Super Metroid literally made me cry the first time I went through it, mainly because I thought I wasn't going to make it (I did, with about 20 seconds left)

EDIT: ANd while it wasn't scary, going from zero to (symbol)9 credits in Ninja Gaiden III was pretty damn cool. Pity I could never replicate it.

Re-Deads for LoZ:OoT werethe first things that really scared the crap out of me. THen the spider vampires from Soul Reaver and the demon bugs in Blood Omen 2... There are zombies that do the same thing as Re-Deads in the PS2 Castlevania. THey're called Hangedmen, I think, and instead of screaming, they squelch.

Let's see I was playing Super Metroid during a fight with ridley whom was almost dead I was playing bout to use powerbombs and then the controller went on the fritz and morphed then ran and shot beams then samus went in a ball laid power bombs and beat him >.> oh and the other thing in GTA Vice City the controller went on a fritz and tommy just ran for bout 6 hours then he got stuck

The one I'll always remember best was from The Seventh Guest, years ago.

A room full of scary paintings. Nothing special, they're just trying to scare you.

One painting of a little boy with big eyes.

"If you think my eyes are big, wait till you've seen my TEETH!"

Then he opens his mouth...

I hadn't slept that night. Not one second.

Later, I found a 7th Guest novel in the library. Without pictures. Just reading the quote didn't scare me one bit.

I was scared of a couple things in gaming; The Giygas battle in Earthbound, 90% of Eternal Darkness (didn't stop me from playing it, of course), particularly the random limbs being chopped off and that enemy that could give you an instant death if you weren't careful. Then there was my first encounter with the SA-X in Metroid Fusion... The Gohma battle in Zelda: OoT (when she dropped down from the ceiling and the camera was positioned so that she was RIGHT BEHIND ME)... Yeah, I'm a gaming wuss.

a glitch in my Sapphire;
I was playing with my GBA SP on the charger. I was in Fortree Pokecenter. I pushed start. When I moved the cursor in the menu the screen (minus the menu) moved with it. I saved and restarted, off the charger. I found that there was an invisible wall blocking me. My little sis' and my friend (and her friend) said some weird stuff about an HM09, JUMP that lets you jump over walls, but after rom hacking the game I know that was just a bunch of...poo. and thank me, as i was about to use a much worse word.
EDIT: Most likely the SP charger did something to change the tiles from Collision C (you can walk on any tile with the C attribute, and some other attribs) to Collision 1 (Wall type 1, only WalkThroughWalls'll get you past a 1...).

the part in SH1 where you go to the fence, and you see the guy skinned and put up on the fence in a cross

another scary gaming moment was when i was playing ffta, and then one of the gaurdians of the crystals roared, and i didnt expect it

another time something like that happened when i was playing CCoTm, and then cerebrus jumped out at me, and barked, cause i didnt know he could do that.

when i was playing smw w/ my cousin, we were trying really hard to pass castle #7 (larry's castle). We found larry after a lot of tries, defeated him, but when he felt at the lava a bug hapened. The game freezed and we saw larry's shell in the top of the screen. then we had to restart from our last save

Well, when I played the game "Metal Combat" on the SNES...there were freaky moments.

Like when Rola got grabbed by those vines and screamed while getting pulled down with the freaky music starting...

And when you destroy the last boss's(I forgot his name) body...WHAT A SHOCK. A skull with a twisted face pops out.

Gosh, that was scary.

For me, playing Halo, and then the Flood come pouring at you from every side. Thiat, or hearing the Grunt say his little "I hope the food nipple's waiting for me back at the mothership, cause I've sure worked up a grunty thirst!" at the end of th game.

the Revenant from Doom II was pretty creepy... So was fighting off those Redeads and Gibdos from Zelda OOT... That gave me nightmares...
Oh, yeah... playing Star Fox 64, after you kill Andross and his brains and eyes appear... that freaked me out the first couple of times, but the wireframe version of him was worse.
