but you use the extra map16 tiles don't you?

You'll have to make comprimises; If you want a certain tileset for one level, you will need to overwrite some tiles for other objects, so it wouldn't be possible to have one of every object for the normal tileset and yours. Still, you could make tiles over useless things like the bushes and stuff that you don't plan on using anyways, but there is a limit.

Use Extra Graphics (ExGFX), that's why they're called Extra Graphics.

How do I add in new tiles without replacing the old ones, so I can have smb1 tiles in one level but have smw tiles in another?
