As far as I know, devices like the Game Genie function by intercepting read operations on the cartridge. Since even mappers are hardcoded into NES emulators and this is well above mapper level, it's pretty much impossible unless the emulator itself explicitely implements it in some nonstandard manner.

At least not in a trivial way, that is... you could always track down any occasions of your location being written or read (whichever of the two is less frequent) in a disassembly and overwrite it/switch around the read value to what you want...

I wonder if it wouldn't be easier to implement that into the emulator at this point.

Hmm. Not that I find Game Genie codes necessary to play the games still... apart from screwing around with glitches or debugging.
