Should be alright when a mod fixes it, though it wouldn't have hurt if you added some content to your original post.

I prefer Mupen64 myself, seems to work perfectly with many games; on emulated games, I especially like things looking like they do on the real console, which they often don't on PJ64 and others (eg, the status bar in SM64 looks fucking ugly in PJ64, though it's indistinguishable from the real console on Mupen64)

If it's minor scratches, usually toothpaste works (though minor scratches don't normally affect playback); if they're major scratches, then there's specially products that you spin around a few dozen times to take it out. Some of them actually work, others don't; you have to be careful and ask people that are actually experienced with said products.

And if you can see actual punctures in the data layer (hold it up to light and if you can see holes), there's nothing you can do unless the discs have good redundancy data (almost everything doesn't).

Who cares, as long as I get a Wii. Actually, is the Wii region-restrictive, because the site says it's coming from Japan (which odd, because the Wii comes out first in North America)

You should be able to select all of the files, go into Properties, and in the Security tab take over the ownership of them

That's only for network sharing, doesn't do anything with local drives. What version of Windows are you using? I think Windows XP Home stripped away the useful features that apply to your problem :/

At worst, you could copy the files onto your Linux partition, remove the NTFS partition, put a FAT32 partition on it, then copy the files back there.

From Linux, you can just use Parted to make it a FAT32 filesystem. Of course, make sure you copy the files _first_, otherwise you'll have some headaches recovering files.

Linux-NTFS currently completely ignores security bits on NTFS filesystems. In other words, they shouldn't be marked read-only when moved back onto a FAT32 (even if they were, it's nothing more than removing the read-only bit that FAT has).
