So I downloaded this hack from SMW Central, patched it, and opened it in LM, getting the header message. I know it's not my rom, because it's worked for other hacks. I tried SnesTool, but it said the file was too big. How can I fix the header?

The header is liekly fine - it was probably removed on purpose. That hack is maybe just meant to be played, not edited, and the header was consequently removeed or something.

Then it's a bad patch - no point trying to add a header.

Or a bad download. If it's the bad patch problem, then you're SOL until it gets fixed.
