I posted some screens of my AltMario hack here, before the board reset. I would like to know how to make all the ghost sprites semi-transparent, so that they all look the same. At the moment, it's a mix of solid and transparent ones:

If I recall correctly, it's the sprite palette that decides if it should be transparent or not. Palette 8-B is normal, C-F is transparent. This is a SNES hardware limit and can't be changed. In other words: You have to make the solid ghosts use palette C-F.

Do I need to use YY-CHR for that, or can it be done in Lunar Magic? I still can't get used to seeing all the graphics in those weird colours in YY-CHR, but I'm sure I'll figure it out eventually.

You can load them in the correct palette by making a save state in the level of the sprites you want to edit, and then loading that state in YY-CHR.

Uh, no...not the answer we're looking for.

Changing the Boos' palette can only be done via a hex editor (you need to change which palette NUMBER they use, not the colors themselves). I suppose I could try to find the data...
