I recently changed from open headphones to closed headphones. I got a set because the left speaker died.

But these closed headphones cause a slight pain in my right ear and give me a head ache after prolonged use. Does anyone know how to counter this?

Only way is to not use them for long stretches. Sound experts also suggest that you should use the headphones at 30% max volume for no more than 1 hour at a time, and take a 15 minute break from them...
