Those characters use Mario's palette, which you can't really change (well, you can, but it would affect the whole game). You'd need to remap the sprites to use a different palette. There have been a few threads with such info, though I don't have the time to look for them right now.

You cannot use the editor in Lunar Magic for that. That only changes their appearance in the editor You have to use special tools in order to modify certain aspects of the game. Otherwise, you'll have to edit the offending sprites not to use colors in Palette 7 that change depending on Mario's status. The brown from the shoes, black, and white are all good bets.

Try using sprite paint to edit the color of whatever sprite you're using.
