Wily is there because he's responsible, not only for creating Zero. But for creating the Zero a.k.a Sigma Virus, which causes the Reploids to go Maverick.
It's not known for certain if he is dead, but it's his last creations that have caused the war between the Maverick Hunters, and the Mavericks. |

Why is Wily there? Sure he made Zero, but he's in a position that he's about to rule the world, which he can't 'cause he's dead in that canon.  |
