I've gotten it to work with the GL64 graphics plugin (dunno where to get it stand-alone, it just comes with Mupen64 [for Linux] by default). However, some logic bugs seem to appear, pretty much limiting that by the CPU emulation (which doesn't come as a plugin typically).

Well I just downloaded the rom of Yoshi story, but when I try it in Project 64, the graphics glitch up or artifacts appear on screen. I'm currently using Jabo's DX8 plugin. I tried switching back to the DX6 plugin, but to no avail. Any ideas? Or is there a better emulator?
