Question 1: Is there any possible way to make the gold fish in layer 3 hurt you when you touch them? I found them fairly hard to avoid, but avoidable and it would probably be good.

Question 2:When I make a custom OW event tile, when it reveals it turns all glitched. Is there any way i can fix it?

Eh, I know "anything's possible with ASM," but something like that would take an incredible amount of work. SMW simply isn't set up to allow collision detection with layer 3 (no, tides don't count--that's not collision detection), especially at the single-tile level. Probably the easiest way to do it would be to either set up a pattern of custom sprites that follow the pattern of fish on layer 3 (most likely not enough sprite memory to do this), or set up some custom ASM that checks Mario's screen location and compares it to a set of values that, again, correspond with the fish pattern. The second method would likely be the easiest and most efficient way, but it still wouldn't be easy to implement. At all.

Those fish aren't implemented very well to begin with (not that I can think of a better way). Watch just below your scorebar as you swim up and down in a level with them. Now imagine if that happened and they were enemies? Ouch.

Just put a lot of regular fish in instead. Or, you could add the Hurt Blocks from Blocktool, use ExGFX to make them look like fish, and put them on layer 2 and make it scroll. Getting it to scroll the right speed may be a problem though, and of course the fish are a lot smaller than 16x16.
