The best answer to a question like this is "Try them all".
Us telling you which one we think is the best, when you may well enjoy another far more is something that just might happen.

Download them all, try them all, and then formulate an opinion.

FCEUXD is very nice, but I use Virtuanes quite a bit more for reasons I can't quite fathom. Not because someone told me to, but I tried them all, and this one has become 'the best' for me.

Nester and FCEUltra is what I use. FCE has all the perks while Nester is quite small. Although some say NesterJJJ is also good

I use FCE Ultra because it can increase game speed .
I couldn't find that feature on the newer FCEUXD.

If you're just playing games, I would actually recommend the last official FCEU release over FCEUXD, since XD is based on an older version of the code. If you're hacking games, though, then FCEUXD is certainly the way to go.

If you have a really fast computer (seriously, even my Athlon XP 2100+ stuttered a few times), you may actually want to try out Nintendulator. It's supposed to be even more accurate than FCEU.

Dan, not all computers have that key! My keyboard layout doesn't.

Would be nice if they made the "speed-up" key assignable like in Virtual Boy Advance. What I end up doing for NES games is only using FCEUXD when playing at normal speed. When I hacked Baseball Stars and simulated a whole season, I ran all of that on NNesterJ, which also seems to a better job of reflecting changes that you put into the RAM.

Nestopia & Virtuanes are clearly the best for accuracy & compatibility, as far as I can tell. Nestopia is technically still in development too.

Nintendulator is the most accurate emulator and is best for testing your hacks on.

FCEU seems to have the most compatibility, being able to play even the rarest of ROMs.

VirtuaNES and Nestopia both seem to have all the nifty features people like in an emulator.

FCEUxd is THE emulator if you're a serious hacker with a built in hex editor, pattern table viewer, name table viewer, awesome debugger, code/data logger, and trace logger.

NNNesterJ has a few exclusive features, like AVI recording.

The emus DD mentioned are pretty much the best ones.
It's worth to note, though, that Nintencer has pretty good support for some mappers even FCEU doesn't emulate. For example, the Street Fighter IV pirate (the finest fighting game you'll find on the NES).

It usually also depends on what you want from you emulator. Hacking? Playing?
